Nefeli homes was the best stay we had in Santorini. Our room had the best view and the views from the hotel pool is also amazing! It was good for the price. It has shuttle to the airport and port but it has an additional cost.

Loizos Stylish Residences
Nice little hotel right at the beginning of the caldera walk (still not crowded area, and you can drive up there). Rooms were clean, staff very helpful, the pool area really refreshing.
